Roof - what's wrong?

Hello everyone!

I was wondering if anyone of you guys could look on the attached pics and tell me if there is anything wrong with this roof that I should worry about?

I thought of two things:
1) dust/dirt on the roof - is it just aesthetic thing, should the builder clean it off?
2) the hole in the roof just above the window, in the flashing area. Is that OK?
